What are some options of getting from Stockholm to Gothenberg and please comment on the positives and negatives:
short flight, train, or rental car. We aren't a huge fan of renting a car but if that can accomplish the travel goals, we could do it. My goal is to spend a few days in Stockholm and then travel to Gothenberg (Fjaras area) to visit the ancestral village and to stay with a cousin.

I think train would be the quickest and easiest, it's only about 3 hrs. Rental car would take longer and probably cost more, unless you're going to want a car around Gothenburg, then it would make sense. Flying would take longer and be the usual airport hassles. I'm not sure if you can get cheaper train tickets purchased early but, if so, then train would probably be the cheapest also.
Train is by far the best option and probably cheapest as well. book tickets at www.sj.se.
Depending on where you want to go in the Fjärås area, you could rent a car for a day or two in Göteborg.
