We will be arriving in Stockholm via train around 1:35pm on November 20th. What are some suggestions as to what to see after that time since it will be getting dark soon thereafter?

I assume it is a 13:35 arrival? For how long are you staying and what do you want to do? A stroll through Gamla stan to the viewpoints on Södermalm could be a good start.

You are probably already aware that many museums close at 5:00. So you probably have a couple of hours for something. I would vote with Badger for a walk around Gamla Stan followed by dinner. If Storkyrkan is open, it might make an interesting wander inside - we liked it. Looks like the Royal Palace closes at 4. For dinner. we enjoyed a small restaurant we happened upon nearby called Tradition.
