We see it may be cost prohibitive to drive one way with drop off fees between Stockholm and Copenhagen.
Has anyone tried this? If so, please let me know if there are any car rental agencies that can accommodate at a reasonable rate.

We paid $500 extra to drop off a car rented in Oslo, Norway in Copenhagen. We did it because there was an air traffic control strike in Norway and we couldn't get to Copenhagen in time for our flight home any other way. But I wouldn't recommend this!
I think the problem is renting in one country and dropping in another---that is always expensive.
Check the price if you drop the car in Malmo (Sweden) instead. You can take a bus or train across the Oresund Bridge to Copenhagen in about 35 minutes.
Yes, dropping in Malmo, Sweden is probably going to be the solution to your problem.
I agree with the prior posters to drop in Malmö. Assuming that you don't need the car in Denmark and depending on how many you are, you might also save some money on the Öresund bridge toll which is around 400 SEK one way. The train will only cost 100 SEK or so.
We have done this several times - rented in Sweden (several locations) and dropped at Malmo. Took the train across. Worked well.
