We will be staying in Gamla Stan and are having trouble finding out which public ferry goes to Vaxholm and where to catch it from where we are staying. Also can we use the ferry with our SL 24 hr passes?

In the summer there are 15 lines that goes via Vaxholm, they all depart from Strömkajen close to Gamla Stan. So i recommend to use the SL travel planner in the app (or the web, but it's only in Swedish while the app is in English) to find departure times and berth numbers. SL tickets are valid to Vaxholm but not much further. On most (or all?) ferries you need to get a paper ticket. So board the ferry, find the small SL machine, scan/tap SL ticket/pass, get a paper ticket and then give up the ticket when you leave the ferry.
