Does anyone have a preference or great experience with a particular airline for a flight from Madrid to Lisbon? Planning travel for June 2015. Thanks!

Which ever one is the cheapest and has the schedule that suits me. There is little difference for such a short flight. You can use www.skyscanner.com or www.whichbudget.com to see which airlines fly between the two.

I haven't travelled that particular route, but you might have a look at EasyJet as they have one or two flights a day from Madrid to Lisbon. I've flown with them many times in the past, and based on my experiences so far would highly recommend them. If you decide to book with them, be sure to read the Terms & Conditions carefully, especially related to luggage rules.
I also checked Vueling, a Spanish airline but they don't seem to offer a direct flight on that route (at least not at the present time).

I think Iberia is out of operation now. Vueling is the airline that comes to mind first for Spain.
