We will be picking up a car in Bilbao and driving to St Jean de Luz where we will be spending 3 nights. Can you recommend towns you enjoyed to visit along the way (besides San Sebastián).

We did the trip in the opposite direction last year and had to rent the car in Spain as we wanted to drop it off in Spain. We took the train to Hendaye in France and then took a taxi to the San Sebastian airport where we picked up our car. Have you checked to see if you can rent the car in Spain and then drop the car off in St. Jean de Luz?
As for places to stop along the way, we spent a morning in Guernica which I highly recommend. And if you haven't seen the Picasso painting it's well worth reading up on the historical importance of Guernica.
Look into Vitoria (inland, with some great museums), Getaria (beach town with the Cristobal Balanciaga Museum), and Hondarribia (right on the French border and adjacent to the San Sebastián airport, lovely with an upper town and a lower port area both worth exploring).

djp_syd hit the spots. I'd also add Zumaia. It's just 6 km west of Getaria (via the back road). Places to see in Zumaia include San Telmo hermitage and the Flysch rock formations that are unique to that part of the coast. Both the hermitage, beach, and rock formations are right next to each other. It's worth a couple hours stop as is Getaria.
