I am plotting out a whirlwind 2 week honeymoon between Portugal and Spain (I know, not long enough) at the end of September. I have 3 days/2nights in between Sevilla and Barcelona that I would like some advice on. We have ruled out Madrid. We are considering Granada and Cordoba, but I'd take any suggestions really. We are coming from Portugal into Sevilla, spending 2 nights in Sevilla and 2 nights in Barcelona. We could just add days in both cities as well.

If you add Cordoba, it's an easy train ride from Sevilla, and then use the high speed train to access Barcelona. Cordoba is a favorite of day-trippers so with two nights there, you'll have the opportunity to experience the old part of Cordoba after the crowds leave.
Definitely add those days to Seville and/or Barcelona. Two nights in a city only gives you one full day there, which is wildly inadequate for places like Seville and Barcelona.
