Using Eurail we are trying to reserve the night train from Barcelona to Granada, when we get toward the end of the process we can not actually reserve. This is for the end of this September.

Are you trying to use an Eurail pass?
I don't believe that a night train is running on that route. Day trains also are currently affected by construction near Granada, so the last portion of the trip is replaced by a bus. Construction was originally predicted to be done around mid-August, and we'll probably have to wait for that to actually happen before seeing any future schedules return to "normal."
When we did it three years ago the only way i could get it to work was through the RENFE site.

The Trenhotel will not be available due to construction/renovation of railway around Granada but there is a train/bus combination provided by Renfe.
If you choose to take this route (Barcelona => Granada) you will travel on Ave (train) from Barcelona to Antequera then transfer
to a bus that will take you to Granada. Travel time is 7- 7.4 hours.
Your best option may be to fly from Barcelona to Granada (non-stop 1h 25m)

The TrenHotel will definitely not run August 2nd to September 6th. After that when the civil engineering works are complete or the forecast for completion is certain the detail will appear.
And what are you doing using an inaccurate and expensive agency like EurRail?

We are two retired couples who take one trip per year to somewhere new in Europe. Three of us have never been to Spain or Portugal. We are flying into Barcelona and flying out of Madrid. We are going to the south of Portugal and then to Lisbon and back to Madrid to depart.
We are trying to figure out where to rent a car, we are thinking Granada, and turning it in in Lisbon and taking the night train to Madrid.
Any suggestions will be gratefully accepted.

Are you aware of the exorbitant fees that may be incurred when you drop off the rental car in a different country?
If you've not booked your flights, consider flying into Madrid or Barcelona & out of Lisbon.
www.renfe.com is the national rail carrier ANYWHERE else is an agency reseller with various size mark ups.
If you have difficulty with the site the only agency I suggest with a near negligible mark up is www.loco2.com
