I am interested in traveling with my husband from Los Angeles to Barcelona, and San Sebastian Spain in September 2018. I am interested in knowing the best way to fly to Spain and see these two cities. We are also interested in seeing Bilbao for a day. Please let me know if you have any information that you can share with me about the trip we are trying to piece together.

Use Google flights to research flight choices. . American, Norwegian and Aer Lingus are possibilities.
AA LAX to JFK to BCN, LAX to DFW to MAD to BCN. ETC.
You may be able to fly into or out of Bilbao (or possibly San Sebastian, but that's a smaller airport), then use Barcelona as your other gateway. Check schedules on Google Flights or your favorite website to see if that is workable. You can certainly book a separate flight, probably on Vueling, but it would be better to have a single ticket (multi-city) so that if there's a delay on the first leg, the airline will still get you to your destination. If you book a separate hop between Bilbao and Barcelona, you'll need to leave a very long gap between that flight and your transatlantic flight, and even then there will be no absolute guarantee.
If the schedule is decent, I'd start the trip in Bilbao/San Sebastian.
Don't cut Bilbao short. It has a considerably larger historic district than S.S. and is less touristy (outside the Guggenheim, that is). There are some attractive side-trips in that area to coastal towns: Hondarribia, Zarautz/Getaria/Zumaia, Lekeitio and Bermeo.

Well, these cities are really far apart. In such a short time.... I would say fly between Barcelona and Bilboa, and maybe a bus or train to San Sebastian. I would recommend Vueling, great budget airline and sign up now for their emails. Buy tickets in advance and you will get some great fares! (for the flights within Spain)
