Travel from San Sebastion to Seville

We are traveling in May from San Sebastion to Seville. There are no direct flights, we would have to change planes in Madrid, and we're concerned about making our connecting flight with a layover in Madrid of about an hour. We're also concerned about our checked bags making it with us. An option would be to fly to Madrid and then take a train to Seville. Any recommendations would be appreciated.
Thanks

The Bilbao airport is a lot busier than the San Sebastian airport. Vueling has non-stops from Bilbao to Seville. On the random May date I chose, there were departures around 7 AM and 7 PM. That would be my choice.

There seems to be hourly bus service from San Sebastian to the Bilbao airport:

Use Donostia/San Sebastian as the origin and Aeropuerto Bilbao as the destination.

I don't know about May, but the March schedule shows service beginning at 5 AM. A scheduled 6:15 arrival time seems risky for a 7 AM flight--very risky. If you decide to take the early flight, you might want to shift to a hotel in Bilbao the night before. There's also bus service from San Sebastian to the city of Bilbao (which is worth visiting in any case).

Airport in Donostia-San Sebastian is tiny and with a reduced number of flights, your best option is as said above, get the bus to Bilbao airport and fly direct to Seville from there.
