Hello I'm looking at getting a train from Madrid to Logrono on Oct 11th, 2016. When i look at the Renfe site it only gives me one option which departs at night when I was hoping to leave Madrid early that morning. Is there only one train daily from Madrid to Logrono?

Rome2Rio.com indicates that this is one of the routes served more often by bus than by train. If for some reason you need to minimize bus usage, you can look at taking the train to Pamplona and backtracking to Logrono by bus. I think just taking the bus would be both faster and simpler.

I just looked at the Bahn site http://reiseauskunft.bahn.de/bin/query.exe/en because it sometimes shows connections that the Renfe site doesn't, and I looked at a Tuesday in August instead of your date in October, to see if there were options that hadn't been loaded yet for your travel date.
Bingo! For August 16, I'm seeing 6 departures, earliest leaving at 07:30, taking between 3:20 and 4:32. The 18:35 departure is nonstop, and the others all have only one connection.
So, unless there's planned construction on your travel date that will limit the options, there should be more options loaded in the next few weeks.
Try Alsa bus. They have a bus that leaves Madrid at 8 am and gets to Logroño at 12:05. The Bus leaves from the Avenida de Las Americas station. There is also a 10:30 bus and a noon bus.
The current schedules run through roughly September 11 and finalized fall schedules may not be published for a few more weeks, and/or not all lines at the same time. But as Harold said, I would expect them to be similar.
