Why not in Las Letres area or neighbourhood between Atocha Station and Calle Alcala? The area has good tapas, close to museums, Mercadon San Anton, subways and still walkable to town centre. I have an AirBnB in that area for November.

Still warm in September. However, you also need to consider when the city dictates AC needs to be turned off. Unlike North America, there are set months that AC or heat is allowed to be used. Energy is extremely expensive there as well as limited supply for the extravagance of coolness. Ask your host whether it will be allowed in September. Perhaps fans will suffice.
I always suggest the area around Plaza Santa Ana, easily walkable to Sol and the Prado, Thiessen, pretty much everywhere a tourist would want to go. The palace I stayed twice is Hostal Martin at 43 Calle de Atocha, the last time was in 2005 but it still gets 8+ on booking.com. Calle de Atocha gets narrower and less busy as you approach Plaza Mayor, and the Antonin Martin metro stop is right near by. And Air BnB in that general area would be ideal. In general to the east and south of Puerta del Sol, and to the northern side of Calle Atocha would be good.
