AF just cancelled our 10:05am flight from Madrid to CDG and put us on a 6am flight. Our final destination is SFO, is the MAD-CDG leg considered a domestic flight, maybe we don’t need to be at the airport 2-3 hrs before our flight? I would rather spend our last night in the city but catching a 6am flight means we need to be there at 3am?? Are there even taxis running that early? Or should we just stay at an airport hotel the night before?

It is just a domestic flight. At that time of morning an hour to 90 minutes is adequate.
I've done exactly what you're talking about and stayed at the Hotel Ibis Madrid Aeropuerto Barajas. It was very nice and clean and a decent price. I walked to the metro down the street and took that to the airport in the morning, but the hotel can tell you what your options are to get to the airport if you want a taxi instead.
Even though we like to spend our last night in Madrid, if I had that early a flight, I’d stay by the airport. The closer you are to the airport the less you need to worry about something going wrong.
I stayed at the Melia several twice and it was ok. The little city of Barajas is quite lively at night. for dinner, go to Asador Nuevo Porche for grilled meats. It's mucho bueno 👍!
The Ibis worked just fine for us......good price not fancy but hey its an Ibis. They did have a descent breakfast. In October none of the airport hotels were running shuttles (covid of course). There were cabs at the door for an early departure < €10.
