We are planning a 2 week trip, split between Spain and Portugal.
Right now, thinking to fly into Barcelona (few days), then fly to Granada then possibly Sevilla. From there, and here is my question, what is the best way to get to Lisbon, car, plane, train?

España is a large country.
If you are not returning to Spain, renting a car is very expensive because of the drop-off fee in a different country. There is no train from Sevilla to Lisbon. You can do it with 2-3 connections that would take about 24 hours total. According to rome2rio.com it's possible by bus (7 hours), but flying is faster (4 hours).
The lack of connections between the countries is one reason to visit each separately, especially with a 2-week time limit.

Taking the direct flight from seville to Lisbon would be my suggestion. (I haven't flown that one myself-- just the Madrid to Lisbon, which was easy.)
I used Daytrip private car rental to travel from Seville to Faro and then rented a car in Faro, returned in Lisbon airport, took taxi to hotel. We did spend a couple of days in the Algarve to hike the 7 hanging valleys before traveling to Lisbon. The cost was about $250 for two people and travel time from hotel in Seville to Faro was about 2 1/2 hours. Might have been expensive compared to a bus, but our driver who was from Faro was great, provided lots of great information about places to eat and visit, scenery was great and overall the ride was relaxing and enjoyable. Drive to Lisbon was another 2 1/2 hours. Overall trip in Spain/Portugal, 3 nights Madrid, 2 nights Granada, 2 nights Rhonda, 3 nights Seville with a day trip to Cordoba, 2 nights Carvoiero and 4 nights Lisbon (ok that was a bit more than two weeks). Traveled by train from Madrid to Granada and then rented a car to travel to Seville via Rhonda so could check out some of the white villages when driving from Rhonda to Seville. I would have liked a few more days in Seville as I enjoyed this more than Madrid. In Madrid, loved the museums, the Royal Palace and the Mercado, but liked wandering around Seville and the tapas bars more than Madrid. The trip was busy, but that is ok, that is my style, it was a good taste of Spain and Portugal but left me wanting to go back! Traveled in late October, early November.
