We will be traveling from Malaga to Seville by Ave Train next April.
I have read that there are two train stations serving Seville. We will
only be spending two days so I looking for ideas first which station
to use that I can make easy connections to the main sites city centre.
I haven't booked a hotel yet and would like suggestions for areas of the city
that will allow us to see as much as possible.

It looks like they all go to Santa Justa which is the main station. Consider a stop in Córdoba, see the Mezquita, then train to Sevilla.
Oh, hotel. We had a wonderful stay at Amadeus. It's centrally located, a short walk to the cathedral. If it's in your budget splurge for a suite with whirlpool tub.

When in April do you plan to travel?
Keep in mind that Semana Santa (Holy week leading to Easter) will take place April 9- 15 & Sevilla gets very crowded.
Hotels book very quickly & they are also very expensive.
Two weeks after Easter, Sevilla celebrates Feria de Abril (April Fair), so again Sevilla will be crowded.
Two days is a very short time to visit Sevilla as there's so much to see & do there.
Sevilla Santa Justa is the main train station.
We also enjoyed our stay at Hotel Amadeus in Barrio Santa Cruz which is where the cathedral & the Royal Alcázar are located.
