Will be near Madrid Atocha between 11am and 1pm to catch a 1pm train.
Also will be near Madrid Chamartin between 1 and 3.
Will be near Seville Justica at 3:40pm.
Any recommendations for restaurants near these locations?
Also any recommendations for breakfast in Toledo with eggs like a bocadilla or tortilla?

I didn't encounter anything particularly special near Atocha. There are inexpensive spots up Calle de Atocha, but I doubt that anything other than bars and bakeries will be open early enough to work for you, and the options in that area looked pretty low-end to me. The quality is probably a bit better over around the Reina Sofia, but again I think you may be too early. Lunchtime in Madrid is roughly 1 to 4 PM, I believe. An additional issue is that Atocha is sort of isolated from its surroundings. It would take awhile to get to the nearest restaurants. I'd look for something actually in the train station, myself. If you opt for a sandwich, be aware that most seem to include ham, though it may not be visible. If you want to avoid ham for any reason, ask about the contents of the sandwich you're considering. Ham is "jamon" (hah MOHN).
If you're spending the previous night in Madrid, my suggestion would be a stop at the San Miguel market on the way to Atocha. It opens at 10 AM, and you can put together a tasty meal from the tapas there.
I saw tortillas (potato omelets) on the counter in most bars/cafes. They're clearly made in a central facility and shipped out to many food establishments. The two I tried weren't very tasty and I wouldn't recommend them. "Revueltos" are eggs scrambled with something else--mushrooms, vegetables, ham, etc. That shows up on lunch menus pretty often. I don't know whether there are places offering revueltos at breakfast.

I don't know of any restaurants near the Atocha Station, but you will find many places to eat inside this BIG station.

Sevilla Santa Justa Station is a distance from the city center & we didn't eat in any of the nearby restaurants, however, there are some places to eat in the station. Here is the map of Santa Justa Station
Toledo's station is very small & there aren't any places to eat inside the station. The station is quite far from the old city center.
We ate breakfast at our hotel before departing Toledo, so can't advice as to where you'd find the type of breakfast you want.
There are many restaurants on Plaza Zocodover but they looked very touristy to me & we didn't eat in any of them, so can't recommend.

We aren't staying over in Madrid. I think I'll see how far it is to San Miguel market and if not too far will try to go. Have 3 hours to get from Atocha to Chamartin when we go to Salamanca.
Thought there may be more options in between or near Chamartin.
I agree with other commenters that most of the restaurants along Atocha are unsavory or tourist traps (for example, the Museo del Jamon) and the eateries inside the train station complex serve institutional fare,
so if you really want to have a sit down meal, my suggestion, which even I am thinking twice about,
is to go to the restaurant inside the Hotel Paseo del Arte -- its clientele is mostly business people and jet-setters,
so the lunch hours may very well be earlier to be international-friendly
Or, consider the modern-style cafe at the top of the Caixa Forum. Allow enough time to get from there across the multiple traffic lanes to the train station complex.
The other choice, alluded to earlier, is to go to a bakery and get sandwiches -- we in the US usually don't think of bakeries as offering savory items, but it's common there in Spain to have some snacks and sandwiches at a bakery, just like a sausage roll is in most English bakeries.
There are other mod hotels with dining rooms in addition to that one along Atocha and along Paseo del Prado -- including a large Starbucks (cringe).
It occurs to me that there are so many colleges in this area that there must be good cheap snacks squirreled away somewhere, the trick is getting some students to be informants...

I think we may go to 100 Montaditos or El Brillante for a calamari sandwich but am intrigued by the Caixa cafe and Impressionist exhibit so if time will head there.
I am coming via train and my friend from the airport. It's her first time so I think She will be more comfortable on the bus. I can't remember where it drops off but I know it leaves by Montaditos.
