I was planning to travel by train from Madrid to Granada on September 26, which is a Thursday. When I looked at the schedule for the next month on Renfe.com, it appeared there was a Thursday train/bus combo that leaves Madrid around 14:30 and arrives in Granada 18:15. When I searched today, no such route appeared and there was only one option, even though I checked every Thursday over the next month. Any ideas on what has happened?

I suspect what your seeing is a perfect storm of Renfe's quixotic approach to timetable publishing. Firstly, they often don't upload tickets as far in advance as expected, sometimes deleting services even; secondly when they do the upload they don't upload all routes (or even all services on the same route) at the same time; thirdly the new national timetable starts in June; and, fourthly as mentioned above the direct Madrid-Granada AVE service is due to start soon to replace the AVE/Bus combination.
I'd keep checking; but don't worry.
