Have you checked out Rick's recommended hotels? Look at his Spain 2019 guidebook starting on p. 493. And a 4-star hotel will be clean. There are some hotels closer to the 3 big museums than what Rick lists, which are mainly in the Puerto del Sol area but that's only a 20-minute walk or convenient cab ride from the museum neighborhood.

I have stayed at the Hotel Indigo right off Gran Via. It is a modern, upscale hotel in the IHG chain. Easy walk to central Madrid, Metro station to further attractions nearby.

I have stayed in a number of hotels in Madrid (mainly for work, but some for holiday). A four-star hotel right near the Prado is Doubletree by Hilton. It is a typical American style hotel with excellent service. The breakfasts are pricey, but there are great pastry shops just around the corner. I liked the location as it was a short walk from the action, but not in the center of the hustle and noise. I would stay there again.

We enjoyed our stay at the Mercure Madrid Centro on Calle Lope de Vega. Perfect location. About a 5 - 10 minute walk to Prado, Reina Sofia, and Thyssen Museums. It's within walking distance of Retiro Park, and a block away from Calle de Jesus with lots of tapas restaurants. It's a modern hotel; our room size was adequate; the bathroom is quite large. The room has hardwood floors, which I prefer to wall to wall carpeting. We chose to have breakfast at our hotel every morning. Breakfast buffet with different types of ham, chorizo, cheese, breads, pastries, bacon, sausages, fresh fruit and eggs cooked to order. Price was 12 euros in 2017.

The Westin Palace, NH Madrid Paseo del Prado, Mercure Madrid Centro, are all very close to the Prado. There are a number of others near the Reina Sofia. Look them up on Google maps, then research each to see which might be best for you.

We have stayed at the VP Jardin de Recoletos, near the Retiro Garden and museums. The modern hotel room had a fully stocked cabinet area ( dishes, refrigerator, etc.) and a sitting area in the room. Staff were excellent.

Perfectly located near Gran Via, The Principal in Madrid is a beautifully renovated building. The interior is a design hotel, quiet rooms, nice amenities.
We could easily walk to the major museums.
