I've always used Renfe.com to book all my train tickets for Spain without any issues.
It's best to pay with PayPal and not with a U.S. credit card.

Some travelers here recommend trainline but I've not booked tickets with them, but I've read that their website is user friendly.
If you're planning to travel to Granada, make sure you book your Alhambra tickets NOW.
