Trying to figure out how to get from Spain to Portugal per subject -- train is convoluted via Madrid at best......... bus (ALSA) seems to be inside Spain only now even though older dated web comments suggested it was possible........air is more costly and convoluted than flying nonstop from Barcelona for example!??? Flying is the most direct and time saving method. If you can get a discount airline or shop around a bit for fares, you can come in pretty close on price. And the time you save should be worth far more on a limited schedule vacation than taking a bus or train.
But as you have found, Spain and Portugal are not that well connected.

You'd think from the juxtaposition that it would be easy overland. As you are learning, it isn't. Flying is best, or separate trips.
