We are traveling to Spain and Germany in October. Getting to Germany from Spain seems complicated. Stuttgart is our ultimate destination. We can leave from any Spanish city, but preferably Barcelona. We’d like to travel by train, overnight is ok. Recommendations?

It's not that complicated, but will take a bit of time and there are few useful overnight trains.
It can be done by high speed train with one change in Paris. There might also be faster options via Lyon-Strasbourg. Another option is the regional train across the border to Latour-de-Carol and the overnight train to Paris.
There are no longer any overnight trains from or within Spain, so it has to be a day train at least part of the way.
From German railways https://int.bahn.de/en/ the easiest way seems to be the 0928 from Barcelona, arrive Paris Gare de Lyon 1612, Paris Est depart 1758 Stuttgart arrive 2204.
That is too early for a connection from Madrid
There is no sensible night train route to Stuttgart from Paris, although you can do a draining succession of seated trains with multiple changes through the night.
From Madrid you could take a train at 0715 to San Sebastian changing for Hendaye for the TGV to Paris Montparnasse arriving at 1949, overnight in Paris then to Stuttgart next morning.
I get a slightly different itinerary than isn31c, but that is the fastest, easiest way. You do have to transfer from Gare de Lyon to Gare de L'Est, but you have 1 1/2 hours and it is an easy cab ride.
It's 25 Euro to fly from Barcelona to Karlsruhe on Ryanair. The trip takes less than 2 hours. Then you get on the train for less than an hour into Stuttgart. (another 16 euro) Why spend a whole day and more money on the train?
We had the same dilemma. We're traveling from Spain to Stuttgart in December and ultimately decided to book a flight and skip the time needed for an overnight.
BruceOrl, we may book a flight also. The shortest train is almost 12 hours but arrives after 9:00 PM. An overnight train would be best, if only there was one.
