Hello,
We are traveling in early June from Madrid to Figueres by train. Could anyone recommend a nice town with easy access to the train station that we could make a one night stop.

There really is no need for an overnight stop between those places, but if you are looking for one the obvious choice would be Barcelona.

Zaragoza is pretty much at the halfway point, but as Badger stated, you probably don’t need to overnight unless you want to. I can’t speak to the trains since I had a rental car. In Zaragoza we stayed at what is now B&B Hotel Zaragoza Centro. It was an Ibis hotel as recently as September.

Zaragoza is also not a bad option. The direct Madrid-Figueres trains also stop in Calatayud, Lerida/Lleida and Camp de Tarragona (not all departures stop in all of them, and I might have missed some place).
