I'm finalizing my itinerary for a late September\ early October trip to Andalusia. Which would be easier traveling from Córdoba or Granada back to Madrid for two days at end of trip and we are flying home from Madrid?

Traveling from Córdoba to Madrid will be a much shorter journey than traveling from Granada to Madrid.

It's just longer to get from Granada to anywhere because of its remote location and that there is still no fast train line there.
If you are planning to visit both Cordoba and Granada, then the order would depend on your overall itinerary.
