Yes, you can definitely take a bus to Toledo, but the travel time is longer.

Once you arrive to the bus station, you can walk up (uphill) to Plaza de Zocodover, or take one of several buses that go there.

If you are taking the train, be sure to get tickets in advance, as the morning and evening runs (in both directions) can sell out. If the time you want is sold out, the bus certainly works fine too.
Everyone always seem to want the fastest way. We used the bus and found it more interesting. Ya, it is slower but spends more time in small towns in a very up close kind of way. Since the railroad system in Spain is not as extensive as other parts of Europe, they have a very nice bus system. We use the bus as much as the train in Spain.
