We would like to explore Barcelona then the Cinque Terre. What to the best way to go, train, fly?

Your title is misleading. You titled your post "Barcelona to Milan?", but actually you want to go to the Cinque Terre.
The fastest way is to fly from BCN to either Pisa (PSA) or Genoa (GOA) then take the train to the Cinque Terre.
Vueling Airlines, a Spanish airline affiliated to Iberia and British Airways, flies to both non stop.

You are right. I worded it wrong. We want to go to the Cinque Terre. But I also want to get Barcelona in there somehow.
