We are a family of 5 travelling from Barcelona to Marseille on 12th September. I was planning to take a train department evening but not the reservations are full for eurail pass holders. I spoke to Renefe and person said to call back 3 days in advance before travel so i can pick up the tickets from the station. I am wondering what will be the fare then? is it fixed price for eurail pass holders?

If there are no reservations left for that direct train Barcelona to Marseilles on September 12 for Eurail pass holders, a full price ticket on that train is currently showing $132 per person in 2nd class.
Check the 1st class seats for that train there are currently some still available for 5 or more at USD $17.70 for Eurail pass holders

I have a second class pass. What are my options if i make a phone reservation and pick up the tickets at train station 3 days before the travel?

I don't know how phone reservations work; if you are in Barcelona 3 day or more before the day you want to leave why not just go to the train station and talk to someone in person. I think a possible language barrier and understanding is greater on the phone than in person.

This is why you do not get an Eurail Pass for Spain or France travel. RENFE has a broken reservation system, and SNCF would shoot Eurail pass holders if that was permitted.
So wait till a week or so beforehand and try to book the direct train on Rail Europe. Otherwise just travel on regional services.
