A friend and I are thinking about spending 3 weeks in the south of Spain in March. We need a town near the water and one with good transportation options as we won’t have a car.

Are you intending to stay three weeks in one place?
If so, consider Malaga. Great city with art, history, good bars and restaurants and beaches.
Good bus and train connections throughout Andalucia.
If splitting your time, Cordoba, Granada and Sevilla.
The south of Spain, along the water, covers a large area; from the Portugal border over to approximately Cartagena and Alicante. What you want to do and where you want to visit from that town should guide your decision. As a visitor, there are few places I’d want to spend 3 weeks. The sites in any city will only take a few days to see, reasonably close day trips to other places could be limited, and taking day trips can get old.
In March the water may still be cold limiting your beach time and many smaller coastal towns will not have opened for the tourist season (generally beginning late April through early May). Decent sized cities to research could include Huelva, Cádiz, Malaga, Almería, Alicante, and Cartagena.
While I don’t visit the Costa del Sol (the area west of Malaga over to Marbella), it’s always open and is very popular with tourists and x-pats. It may suit your needs.
I always have a rental car so can’t speak to public transportation.
