We will have 2 days in Slovakia in September (traveling from Krakow on our way to Budapest). Our thought was to take train or bus from Krakow to Kosice and stay there for the night. We are interested in visiting Bardejov, Poprad, Presov, Spis Castle. But think that we have to get rid of some of these because of time restraints. Would it be better to stop at one of these on our way to Kosice? Should we stay someplace else? Any thoughts/suggestions would be greatly appreciated!

Your wishes are not realistic by public transport. Just Krakow to Kosice is over 9 hours by train. Unless you rent a car and even that would be rushed. I have this suggestion instead: From Krakow go to Zakopane by bus. Then take a taxi to Strbske Pleso in High Tatras. Beautiful resort. I recommend hotel Kempinski. Gorgeous with incredible views. If it's really nice weather, stop in Tatranska Lomnica, go by a cable car to Skalnate Pleso and from there by another cable car up to Lomnicky stit, the second highest peak in High Tatras. We did that three years ago. Next day go to Strba or Poprad to catch your train to Budapest. Two opposite ways to do it. Either via Kosice or via Bratislava.
