While in Edinburgh we plan to visit Cowdenbeath, where my husband's grandfather was born. Are there any museums or historical sites there? Perhaps something on mining history? Hound we take the train or bus from Edinburgh or not a car? Any good restaurants there?

Cowdenbeath is on the Fife Clrcle and you can get there by train.
However, for everything, remember Cowdenbeath is a former mining town re-inventing itself in the Edinburgh/Dundee commuter belts, and has the issues good or bad you would expect of a Fife coal field town.
Places to see, I would retreat to Dumfirmline.
