You can try VisitScotland. Also, Undiscovered Scotland lists B&B's and other accommodation. And sometimes, the town or village websites list the B&B's and hotels. For example, see Dunked's site.

What I've done in the past when booking B&Bs in Scotland is to just go to Google maps and find the geographic area I'm looking for (a particular town, neighborhood, etc.) and then search for "bed and breakfast." This will give you all the results in that particular area and you can start looking at individual websites from there. Obviously this only works if you have a general idea of where you want to stay, but it's worked for me before.
If you know where you are staying, Trip Advisor has a section for B&Bs and Inns. Their map shows others in the vicinity.

smoothhound.co.uk also has hotels, but is thorough for each town. You can select Scotland or a specific town or region.
