We need to go one way from porto to lisbon via train on august 31st with a stop in coimbra for about a 3 hr guided tour of Coimbra. The tour starts at 12:45. Would i buy a single ticket in advance on cp.pt website or two separate tickets, ie. Porto to coimbra and coimbra to lisbon? And would the stations be porto campanha, Coimbra B, and lisbon santa apolonia? Thank you.

I would buy two tickets. And, give yourself a bit more time than you think you will need in Coimbra, as the train station is not downtown. A taxi or uber is easy, though.

In reverse order of asking, Lisbon Santa Apalonia is the start of the line for Porto trains that don't come from beyond Lisbon - but some do, and they join the route at Lisbon Oriente, and the rest also call there. So if you check from Oriente you will get a slightly better selection of trains. This station is north of the city centre, east of the airport. Coimbra B is now the only station there because Coimbra A has closed pending rebuild for a new metro (the letters were never abbrevations for anything). There is a regular bus into the city which gives free rides if you have IC or AP train tickets. There are luggage lockers at B station. Porto Campanha is the mainline station on the eastern edge of the city station, you can buy tickets through to Sao Bento in the centre but several of the metro lines serve Campanha and they are more likely to serve your hotel. When sight seeing in the centre it's worth going into the concourse of Sao Bento to see the tiled interior.
It would be easier to buy as two tickets, I'm not sure how you would force a break of journey via the website. IC or AP trains are compulsory reservation
