I am an American traveling from Lisbon (LIS) to Athens on AirFrance, connecting through CGD airport. The flight departs at 5:40AM, what time should I arrive at the airport? Additionally, if I check in on the app, will I have access to my boarding pass on the AirFrance app or will I be required to check in at the check in counter?

Assuming you don't have checked luggage, you should be able to get an electronic boarding pass by email or on the app. Since you boarding time is between 5-5:10, I'd arrive at the airport at around 4:00. Security is pretty fast and the airport is big but not huge and at that time of day shouldn't be terribly busy.
I fly out of Lisbon fairly frequently and always give myself 90 minutes. There are many early morning flights so don’t count on it not being busy. It usually is when I fly early flights.
