Am considering a RSE trip to Portugal the end of March. Is the weather pleasant then? I noticed a greater chance of rain but is it significant enough to cause problems? Is the flora pretty then?

March can definitely still be in the rainy period and the temperatures will be cooler. If you can postpone until April, your chances of better weather will improve.
Depending on where you are, there will still be some bare deciduous trees. And, flowers are limited at that time of the year - at least in the Lisbon region.
