I believe Porto has three train stations, Campanha, Sao Bento, and Vila Nova de Gaia. and I would like to know which station is best to catch a direct train to Lisbon.

Great to hear as Sao Bento is the closest station to where we will be staying. Is it a direct train to Lisbon on the AP and how many hours did it take to get to Lisbon.

As well as Campanhã all Lisbon bound trains also call at Vila Nova de Gaia- https://www.cp.pt/StaticFiles/timetables/lisbon-north-south-trains.pdf
But if you wanted to leave from Sao Bento there is frequent suburban service on one of 4 lines from there to Campanhã (1 stop).
If staying close to Sao Bento then Vila Nova de Gaia would not make too much sense as a joining station.

Is it suggesting that I should book two separate tickets - one from Sao Bento to Campanha and another ticket from Campanha to Lisbon to give me the extra time to catch the connection ?
Tickets to Lisbon are valid from São Bento.
You don't need a different ticket for the train between são Bento and Campanhã.

When I booked the train from Sao Bento to Lisbon I see the Urbano Service starts at Porto Sao Bento and the AP Service is at Aveiro.
Does this mean that we change to the AP at Aveiro ?

The AP trains do not stop at Sao Bento. Usually, from San Bento to Lisbon, you would change to the AP train at Porto Campanha. That train stops at Aveiro too. Because the AP is reserved, you probably need to exchange your ticket if you want to get on the AP at Porto Campana. However, if you end up changing to the AP at Aveiro, that would work too.
