If you like BnBs, I highly recommend Na Travessa Suítes. We stayed there spring of 2023. It's small with maybe six rooms and a wonderful breakfast. They are close to the cathedral and the Sao Bento train station.

Ditto! We stayed at Na Travessa last fall, and loved it. The owner, Mariana, is gradually adding rooms; I think when we were there in October or late November, there were 8 rooms.

We had a rental car so chose NH Porto Jardim since it has its own parking garage. From it we were able to walk everywhere. We liked its location. It had an excellent breakfast buffet. If you need to do laundry, there’s a self-service laundromat about a 3 minutes walk from it.
