We are going to be picking up a rental car in Lisbon after a 4 day stay there and go to Fatima after we check out of our hotel. We will spend the day there, before traveling to Evora. Should I be worried about luggage in the car while in Fatima? Are there lockers somewhere where we should put the luggage versus leaving it in a locked rental car? I don't want to be alarmist, just prepared.
Any thoughts?

Most rental cars have a retractable cover over the luggage compartment. About all you can do is keep everything out of sight and possibly park the car either in a parking garage or somewhere that's highly visible.
Many rental companies will add personal belongings coverage to the rental--and charge you extra. Many people's homeowners or rental policies "back home" will also cover any thefts when you're overseas.
Just go and enjoy your trip.
