Hi - would really appreciate advice, from those with relevant experience, on which areas of Lisbon to choose for accommodation when travelling with children (9&13) we will be there for 4 nightsin a self catering apartment.

https://oceanario.pt/en/ is the best I have seen (i.e. much better than our own in Copenhagen).
After your visit take the https://www.telecabinelisboa.pt/en_GB. At the other end, there are a number of restaurants to choose from for lunch and a mall, where you can enjoy the air-conditioning if the weather is too hot.
Also visit https://castelodesaojorge.pt/en/ and admire the peacocks.
