We will be leaving Lisbon for Coimbra but would like to explore Tomar on the way. We will be using public transportation and have two suitcases. What would be the best way - bus? train? or is it even possible? Also, is there somewhere to store luggage for several hours in Tomar.

Check Flixbus. They sometimes have better routes than the train - especially to the smaller towns. I’m thinking storing your luggage might be an issue, but, sorry, I really don’t know.
FYI - driving in that part of Portugal is very easy, if renting a car turns out to be your best option.

For the Lisbon to Tomar leg either train or bus are equally good options and take less than two hours. I would probably decide based on which departed nearest to my accommodation in Lisbon. If you choose bus both FlixBus and Rede Expressos are options. From Tomar to Coimbra bus is definitely the best option. We love Tomar by the way and would highly recommend hiring a TukTuk tour. We use Luis of Tuk Lovers.
