We will be leaving Lisbon for Coimbra but would like to explore Tomar on the way. We will be using public transportation and have two suitcases. What would be the best way - bus? train? or is it even possible? Also, is there somewhere to store luggage for several hours in Tomar.

yes you can do it by train, but the Tomar-Coimba leg involves doubling back to Entroncamento before continuing north. Sadly their shiny new webiste doesn't work properly and I can't get the staion info pages to work to check for luggage storage

Check Flixbus. They sometimes have better routes than the train - especially to the smaller towns. I’m thinking storing your luggage might be an issue, but, sorry, I really don’t know.
FYI - driving in that part of Portugal is very easy, if renting a car turns out to be your best option.
