Going to stay near Rossio Station in Alison due to its centrality. But when looking at trains from Coimbra to Lisbon and Lisbon to Faro it looks like multiple intercity connections from Rossio are needed to leave/arrive at Rossio. Why? Seems like a central situated train station would have more direct routes in and out of city.

Originally Rossio train station only had the stand alone Urban commuter train line from Lisbon to Sintra, not connected with any other train line ( the same applies to the Lisbon to Cascais train line).
Presently it's possible to take train from Rossio to Oriente train station with transfer at Campolide station.
Short answer : it was never designed to be connected, keep in mind that it came into service in 1887
Because the situation in Lisbon is a bit complicated with many stations in the city. Probably the result of different railways building their own stations, like in Paris or London. Rossio might be central, but it doesn't see many services to the rest of Portugal. If I'm not mistaken, trains to Faro leave from Oriente and stop in Entrecampos on the way, and trains to Coimbra leave from Santa Apolonia and stop in Oriente on the way. But there are exceptions to the rule.
