I have a question concerning my upcoming tour in Portugal. Do I need to wear a skirt when visiting churches in Portugal?

You don’t need to wear a skirt, but as you would anywhere, not short shorts or anything more akin to beach attire.

No, you can use shorts. As long as they are long enough... However, nobody will stop you to go into a church even if you are just in your underware. But for a question of respect for a different culture, (and believing you don't want to have people staring at you) bring some kind of scarf that you can use in some places.
