We are dropping off our rental car at 9pm on Sept. 11 and need to be back at the airport for check-in at 3am the next day. I am considering just sleeping on the floor at the airport or hanging out in a restaurant there because all the nearby hotels are booked due to the 150th anniversary of the appearance at Fatima. This also makes getting a taxi rather iffy. Comments please!

Your airport check-in is at 3 am? That sounds odd. When is the actual flight?

I would check the car in earlier and find a hotel. I just checked on Trivago and there are nearby hotels with vacancies for September 11th. Arrange with the hotel for a taxi and at that hour of the morning, you shouldn't have a problem getting one. First flight out of LIS is 5AM to Amsterdam. Minimum closing time is 40 minutes preflight. At that hour of the day, getting on earliest flight I would arrive at 4AM, perhaps 3:45.
