We are planning our Spain/Portugal trip for this September, and I would like to know what the easiest way to get from the South of Spain (still planning, but likely Seville) to Lagos Portugal. Can you take a flight from Seville, or another nearby town to Faro? Is there a sight to get these flights from, or can we go through the regular means (AAA, Expedia, etc.). We are thinking a flight would be the easiest, most cost effective, and timely way to get there, rather than taking a bus, which is my understanding, is the only other mode of transportation from Spain to Portugal.
We just traveled this route 15 days ago. IMO, the "easiest" way to get from Seville to Lagos is by bus. It is not only the easiest, it is also the most cost effective and timely way to get there. It takes 4 hours, 3 hours on your watch because of the time change, in a direct, but not non-stop, bus. Fairly painless. Go to: www.eurolines.es for schedule and fares. I just checked skyscanner and any flights from Seville to Faro take longer because they are not direct. Have a great trip.
There are no direct flights, due to lack of demand, as locals would drive, not fly this short distance. Bus or hiring a car are by far the better options. Get a bus to Faro then another bus or, if the rail timetable schedule permits, a train to Lagos.
Car hire in Portugal is some of the cheapest in Europe and will enhance your stay. Pick a car up in Faro.

Not sure why Jennifer is suggesting a bus to Faro and then another bus or train. Our bus went all the way from Sevilla to Lagos with no changes.
Car rental is, of course, another story.
