Will we have to go through passport control in Lisbon if we are booked on TAP to Seville? The layover is 90 minutes.

Yes, passport control is in Lisbon, assuming your Lisbon-bound flight comes from outside the Schengen area.

Two of us arriving from Boston, booked through to Seville but have a 90 minute layover in Lisbon. All booked on TAP

You will do passport control at Lisbon.
The shortest connection time I see on TAP ( BOS-LIS-SVQ) is 1 hr 40 min
