I've read that flying out of Lisbon has an Emigration process/exit passport check that has unusually long lines (truly need to be at airport 3 hours early!). Is this the case if flying out of Faro internationally (Paris Beauvais, for example)? How early should one be if flying out of Faro?

If you are flying to another city in Europe in the Schengen Zone, then you will not need to go through immigration in Faro.
Where are you flying to when you leave Faro?

Within Europe (outside Schengen) 2 hours.
Long haul: 3 hours

If you fly to Paris, no immigration in Faro.
If you fly to London, you will go through immigration in Faro.
France is in the Schengen. The U.K. is not in the Schengen.
