How far in advance do you need to book Pousadas? I went onto individual pousada websites and kept getting messages that no rooms were available for my dates. I am traveling in early Oct. 2015. I also put in a request for a Pousada passport in the hopes that some rooms are held aside for those special deals. Am I too late?

It depends largely on which pousada(s) you are looking at (some are more popular than others). If there are a couple of particular pousadas you are especially interested in, I would just email them directly. I recall having a small issue with their website (although this was about five years ago). The passport is a very good deal.
