Thanks so much for the quick response! I know it is much shorter, I just wondered if a car service or train to Faro, then checking bags there for a few hours and much later in the day, bus to Sevilla might be worth the extra travel time?

That will depend upon your personal definition of "best". Most direct? Cheapest? Most scenic? If your priority is to just "get there" in the shortest and most economical way practicable then a direct flight (taking about 1+15 hrs.) is your better bet. Any other routing will take much longer, but if you're a person who values the journey over the destination then that alternative routing (and the extra time involved) may well be preferable.
There is no train between Faro and Sevilla, either; it requires a bus connection in the middle. Direct buses run from Lisbon to Sevilla (www.alsa.es) or from Faro and Lagos to Sevilla (www.damas-sa.es).
Thanks so much for your reply! I saw that and am in fact leaning toward renting a car in Lisbon and driving to Faro, spending the day, and returning the car there and taking an evening direct bus to Sevilla. It allows a full day to enjoy the drive and town and shortens the bus time as well. Does this seem like a good option? Thanks again!
