My family and I will be in Lisbon for 3 days at the end of May. What are the things we should definitely do and what things should we possibly skip? Our teenager has begged us not to take her to museums, so we already (sadly) plan to skip those.

Visit Monsterio Jeronimos in Belem. Not a museum, rather an architectural wonder! Explorer Vasco da Gama is entombed there. And it across from the Tower of Belem and the Monument to the Discoveries .. finish with a Pasteis de Nata nearby.
Skip the Gulbenkian Museum but trade not going there with a visit to the small, intersting Tile Museum and/or the Fado Museum, listen to Fado.
