We will be arriving in Amsterdam on an Avalon cruise 9/26/24 and plan to store our luggage at the cruise port (or Central Station) while we do some sightseeing on foot. We will be arranging a car transfer to Bruges about 2PM that day. What would be a good location to tell the transfer driver to pick us up after we retrieve our luggage? Somewhere they can easily stop or park. Many thanks for your help!

The car transfer company should know where they can easily pick you up. Or where they are allowed to pick you up.
There are a lot of road works in the area around the central train station and the situation can be different from one day to another. Just tell them you want to be picked up from near the train station or the cruise port and let them handle the rest.
