I will be in the Netherlands in two weeks, and I want to go to Lelystad to see the Batavia, the New Lands/polder museum.
I can easily leave from AMS, The Haague, or Rotterdam train station. Once I get to Lelystad is there a bus to get to the locations? Which train station might be best to use.

I've never been there, but a check at the public transport planner 9292 gives an half-hourly connection from the railway station with bus 2.
Visiting the Batavia shipyard is certainly what I can recommend. If of interest in Amsterdam near the maritime museum you can also visit “De Amsterdam”, another replica from the same period.
South of Lelystad in Bunschoten-Spakenburg is a shipyard still operational, building and repairing historical mainly flatbottom boats for use in shallow water.
