I understand that disembarking passengers at Amsterdam cruise port (non EU), can now complete EES at kiosks / manually with an agent in the cruise terminal.
Once this is completed, there is no need to do this procedure at Schipol airport before our flight home to the US.
The information will already be loaded into our passports.

This must be only for the large cruise ships, not the river cruise ships, yes? (they don't use the official cruise port terminal)
EES means "Entry and Exit System" so you'll still need to exit the Schengen zone at the airport, if you're leaving Schiphol to go back home. It may be quicker than the initial setup of the EES but you still have to "check out". So when disembarking cruise ship I am Entering the Schengen so I have to go through the biometric process at the cruise port terminal kiosk.
Then when I arrive 30 minutes later at Schipol, to fly home to US, I am Exiting the Schengen and have to go through kiosk again. But should be quicker because my biometrics are already entered.

I would think this depends on your cruise itinerary and whether you are starting/leaving the Schengen after setting sail.
IOW - if your cruise starts in Southhampton, UK and ends in Amsterdam, this would be your first time facing the EES (assuming ports of call prior don't count). But a loop out of Amsterdam would have you already having gone through the entry for EES when you first flew in from outside the Schengen.
We're taking a transatlantic from the US to the EU, so we will do the EES at our final stop (Barcelona), but not at prior Schengen ports (Azores, Lisbon, Spanish ports). For a cruise within the Schengen, though, I wouldn't see any need for the EES. But for a cruise beginning outside it, like the UK or US, I would see it being necessary.

I should have been clearer that we are sailing from Florida to Amsterdam (not flying), so we believe we will be able to "enter" via EES terminals at the cruise port on disembarkation.
And from the comment about Entry / Exit, now I understand why we will have to use a kiosk at Schipol because we'll be "Exiting". Hope it will be relatively quick; glad our flight is not til 1 pm.

To be honest, the actual EES process is not lengthy, just a passport scan, a picture, a handprint scan, maybe a few questions. It took me all of 3 or 4 minutes tops. You then may be directed to a manned gate for a further check, or maybe the port has installed e-gates, where you scan your passport, look at the camera, and out.
On exit at Schiphol, it really should not be any different than it has been for years, you go through an e-gate like described above, with security somewhere along the line.

So you plan to fly back to the US the day the ship docks?
What is the scheduled arrival time? The usual guidance would be to be at the airport by 10AM , especially if you have to check bags.
When is the cruise scheduled? Hurricane season?
The EES processing time may not be your biggest issue/concern
Yes, the ship is scheduled to arrive Amsterdam at 6am, and we plan to walk off with our luggage so to be in the first "wave" ( no pun intended ) of passengers and will not have to search for our luggage.
Should arrive at Schipol in plenty of time. Should.

Every single time I have cruised into Amsterdam I have been delayed due to various issues with the sea locks at Ijmuiden. I would absolutely not be treating a 6 am arrival as fact.

We sail Sunday, so you'll be a day ahead of us!

Never a doubt they would 'go around', but that almost certainly means a longer trip so a reduction in the probability of arriving on time. Hurricane is not an issue for OP on this trip but they very little leeway.

Our last port before Amsterdam is Dover, and a short stay there sailing away at 4 pm.
I remain hopeful that there will be sufficient time to disembark, Enter Schengen, taxi to Schipol and Exit Schengen well before our 1:20 pm flight to the US.
It may be one of the shortest Entrances and Exits to date!
